For use in a biochemical assay to determine, quantitatively by colorimetry, the presence of calcific deposition by cells of an osteogenic lineage (Dahl's method for calcium), used for minute bone and fetal ossification in mammalian embryos, used with toluidine blue for distinction of bone & cartilage in mammalian embryos, and also a colorometric pH indicator.
Used to detect calcium in histology and histochemistry. Also used to determine alkaline phosphatase in the histochemistry of enzymes. Together with iron-ammonium alum and crystalline violet, Alizarin C is used for intense staining of mitochondria in a reddish-violet color in histology

Alizarin red C can also be used as an acid-base indicator: a transition of pH 3.7-5.2 from yellow to pink and pH 10.0-12.0 from violet to yellow.
